assembling PCB, Cx is shown within IC outline - does this mean Cx goes on other side?
IC3 was probably intended to go in an ic socket:

Desolder two PCBs soldered together
Chipquik. It's super low temperature solder (melts at 63C). Basically you coat all the pads with it to make a big blob and then you can lift the part off while it's molten.

Can a via be placed in between the pads of a resistor?
If the boards are machine assembled and do not have plugged vias you must ensure there is some solder mask between pads and vias, otherwise solder paste can wick into the via, making for a poor joint …

Connect 2 SMALL Perpendicular PCBs - Need your creativity!
JMC connectors could work. The 20 pin version is 7.9mm wide. Stacked height is 5.6mm.

Using Extra-Wide Traces
If the traces going to a part are very large you may have trouble getting the pad hot enough to melt solder. Consider adding thermal relief
