Typical file location as example:
C:\ispTOOLS5_1_....\examples\spld\gal\mlcount editing the mlcount.tt3 file then :
"After done, just run the 'Fit design' (+create fuse map) again and voila, you have the right signals at the right place."
Slightly more detail:
Open "examples" in isplever, choose and open mlcount.syn
"create fuse map".
New file appears mlcount.tt3 (make a backup)
Open mlcount.tt3 in txt editor.
"#$ PINS ....." is the line you are looking to modify in your code.
Save your edited file and re-run "create fuse map". (be sure your edited file saved is ".tt3" and not ".tt3.txt"
